Why does bore size matter so much?

A narrower bore means less material sitting in the line, so color changes and flushing take less solvent and less time. Go too narrow for your flow, and you lose pressure down the length instead. Match it to the gun and pump you actually run.

Bare hose or a prebuilt set?

Sets if you want it working out of the box with the fittings already on. Bare hose if you are building to an odd length or already have couplings you trust.

What is the difference between the quarter inch and JIC sets?

The thread and sealing style. JIC seals on a flare; the other seals on a thread and seat, and they are not interchangeable. Look at what is already on your pump and gun before ordering, because a set with the wrong ends is a set you cannot use.
